METHOD                        General methods
METHOD
METHOD     The general approach is: extract distance and dihedral angle
METHOD     constraints from a combination of the sequence alignment and
METHOD     the template PDB files, build model(s), and energy-refine
METHOD     them. We use our programs EXDIS, DIAMOD, and FANTOM for these
METHOD     steps. In the cases where ab initio modeling is required
METHOD     (when neither homology modeling nor threading is successful),
METHOD     we predict secondary structures and exposed/buried residues
METHOD     of the protein with our group's MASIA and convert these to
METHOD     distance and dihedral angle constraints with our program
METHOD     TRANSLATE. These constraints are used as described above.

METHOD           Methods specific to model 2 for Target T0104
METHOD     1  For model 2, the template (5p21) and alignment were given by SAM99 server
METHOD     2. The aligned frangments of the 5p21 to that of T0104 were used
METHOD        to extract distance and angular constraints using exdis program.
METHOD     3. The DIAMOD was used to build the initial model for T0104
METHOD     4. The MASIA was then used to calculate the inside and out side 
METHOD        of the initial model
METHOD     5. The information from MASIA was used to extract aditional distance
METHOD        constraints among the alpha helices (residue 11-26, 46-55
METHOD        predicted by Jpred, Prof and Psipred), a beta string
METHOD        (34-39) and turn (31-33) of the initla model
METHOD     6. The constraints generated from exdis based on the template
METHOD        and translate program were used in our DIAMOD program
METHOD        to modeling the T0104.
METHOD     7. The DIAMOD structure was then energy minimized using the
METHOD        same set of constraints and FANTOM progarm.
