METHOD The templates, 2HSD and 1FMC, were chosen for the following reasons:

METHOD 1] 2HSD (or 1HDC which is identical) and 1FMC both scored with high 
METHOD confidence for similarity in most automated servers such as PDB-BLAST
METHOD ( Altschul et al,1997, Nucleic Acids Res. 25:3389-3402.) GenThreader 
METHOD and mGenThreader (Jones) and PrISM (Yang & Honig 1999).  
METHOD 
METHOD 2] T0113, 2HSD, and 1FMC all catalyze the same reaction but on 
METHOD different substrates.  
METHOD 
METHOD 3] Lastly, since it was reported that T0113 was solved by molecular 
METHOD replacement using 2HSD as the model protein it seemed resonable to 
METHOD use it as the template for modeling T0113.  
METHOD 
METHOD ALIGNMENT 
METHOD The alignment was produced using PrISM's sequence to Structure 
METHOD alignment. Care was taken to ensure that active site and cofactor 
METHOD binding residues were preserved. Minor manual adjustments were 
METHOD required to conserve secondary structure alignment.

METHOD MODEL BUILDING

METHOD A model was built in Modeler 4.0 (Sali & Blundell '93) using 
METHOD both 2HSD and 1FMC as the template.  
METHOD The sidechains were refined with SCAP (Xiang & Honig)
METHOD and the loops were refined using the colony energy 
METHOD algorithm (Xiang & Honig).  The regions between residues 
METHOD 140-147 and 212-220 were modified in Insight II as described
METHOD below followed by furthur sidechain and loop refinements by
METHOD  the Xiang & Honig methods.

METHOD The models were compared using TROLL scoring function 
METHOD (Petrey & Honig 2000) and Verify 3D (Luthy et. al. '92) 
METHOD and the best scoring models were selected.

METHOD Two regions deserved special interest:

METHOD Residues 140-147:
METHOD This is a loop between an alpha helix and a beta strand,
METHOD and aligned with a loop of a much shorther length in 2HSD  
METHOD and 1FMC. Analysis of the SDR family of proteins showed that 
METHOD a tight turn in this region is a consistent feature. 
METHOD Therefore we extended the helix to include 
METHOD Glu 140 and Pro 141 and began the beta strand at Gly 145
METHOD in InsightII.
METHOD This results in residues 142-144 constituting the turn.
METHOD 
METHOD Residues 212-220
METHOD This region is predicted to be alpha helical by secondary 
METHOD structure prediction methods. The aligned region from 2HSD  
METHOD is disordered, however, secondary structure prediction of 
METHOD this region of 2HSD also predicts a helix. Futhurmore, some
METHOD other members of this family (e.g. 1FMC) do contain a helix.
METHOD Therefore we modeled this region to be a helix in InsightII.
