METHOD The template 1E2K was selected with high confidence by many of the
METHOD automated sequence and threading methods.  It was chosen over other
METHOD high scoring proteins because of it is the longest possible template 
METHOD (aligning almost the entire sequence) and because it catalyzes the same  
METHOD reaction as the target sequence.  1E2K was chosen over other thymidine  
METHOD kinases because the structure was solved to a higher resolution than the
METHOD others and it contains few disordered amino acids.  Chain B of the pdb 
METHOD file was used because it contained fewer disordered residues in 
METHOD  the aligned regions

METHOD The alignment was produced in HMMer (Sean Eddy, St. Louis).  The core
METHOD region was identified by comparing the topology of 1E2K to two
METHOD thymidylate kinase structures,4TMK and 1TMK.  The hidden markov model
METHOD was based on the manual alignment of the core of 1E2K to a structural 
METHOD alignment of 4TMK and 1TMK produced in PrISM (Yang & Honig 1999). The
METHOD target sequence was then aligned to the HMM.  This alignment was modified
METHOD to conserve secondary structure in the template sequence and to conserve
METHOD the alignment of important residues as defined by the thymidine kinase.

METHOD The model was built in Modeller4.0 (Sali & Blundell, 1993).  A number of models
METHOD were built and compared.  The sidechains were refined with SCAP (Xiang & Honig) 
METHOD and several loops were refined using the colony energy algorithm (Xiang & Honig).

METHOD (Petrey & Honig 2000)and using Verify3D (Luthy et. al. 1992).
