METHOD   Predictions are based on the discovery of superfamily specific
METHOD   characters as described in:
METHOD   Murzin and Bateman. Distant homology recognition using structural
METHOD   classification of proteins. Proteins Suppl. 1:105-112(1997).
METHOD   In addition Pfam sequence families are used to give clues as to
METHOD   possible structural superfamilies to investigate.
METHOD
METHOD   T0118 specific information: T0118 is the endonuclease that can resolve 
METHOD   Holiday junction. There are five carboxylic residues in the N-terminal 
METHOD   half of its sequence essential for this activity. There is no 
METHOD   significant sequence similarity to the functionally related 
METHOD   endonucleases of different folds, RuvC and T4 endonuclease VII. There 
METHOD   are only two very close homologs from related bacteriophages. We found 
METHOD   one more in the unfinished genome of Pseudomonas putida that allowed 
METHOD   probably more accurate prediction of secondary structure. All this
METHOD   information supported our initial guess of T0118 possibly having the
METHOD   restriction endonuclease fold. This fold was observed in several 
METHOD   recent structures of endonucleases with different cellular roles. 
METHOD   The only sequence motif derived from the structural comparison of 
METHOD   differentrestriction enzymes, PD(x)nExK, is conserved in the target 
METHOD   sequence family, contains two of the five essential acidic residues. 
METHOD   and its location correlates with the secondary structure prediction. 
METHOD   The hybrid parent structure was assembled from the five structures of 
METHOD   this fold with lambda endonuclease being a principal parent. The long
METHOD   C-terminal helix of lambda endonuclease provided a tentative template 
METHOD   for the C-terminal extension to the predicted target fold. We predict 
METHOD   that the C-terminal extension forms the dimerisation subdomain, and we 
METHOD   expect that it may have no compact fold of its own. In this region, 
METHOD   the predicted secondary structure consists of a few short helices 
METHOD   rather than one long helix, therefore we expect this part of our model 
METHOD   be incorrect.
