METHOD Benzoate dioxygenase reductase is the electron transfer component
METHOD of benzoate 1,2-dioxygenase and is encoded by the BenC
METHOD gene (Neidle et. al. 1991, J. of Bacteriology).  The BenC gene
METHOD product consists of a N-terminal region that resembles ferredoxins
METHOD and a C-terminal region that is homologous to oxidoreductases.
METHOD 1FXA, a ferredoxin, was selected as the template for the 
METHOD N-terminal region of T0119 and 1CQX, residues 144-399, 
METHOD was selected as the template for the C-terminal region of T0119.
METHOD These structures were selected as the template for the
METHOD appropriate regions because they had the best E-values according
METHOD to PSI-BLAST and had high Smith-Waterman scores from PrISM 
METHOD (Yang & Honig 1999).  
METHOD 
METHOD ALIGNMENT                                                       
METHOD The PSI-Blast alignment was used but some manual alignment 
METHOD modifications were made, but care was taken to 
METHOD ensure maximal residue matching while maintaining secondary 
METHOD structure alignment.

METHOD MODEL BUILDING
METHOD Models were built using both PrISM (Xiang & Honig,1999) and 
METHOD Modeller4.0 (Sali & Blundell,1994)     
METHOD Side-chains were refined by SCAP (Xiang & Honig, 2000).  Loops
METHOD consisting of residues 6-11, 65-70, 133-141,175-181, 234-241,
METHOD and 278-286 were refined by the colony energy algorithm (Xiang 
METHOD & Honig). The models were compared using TROLL (Petrey & 
METHOD Honig, 2000) energy function and the best scoring models were 
METHOD submitted.

METHOD MODEL 1:
METHOD DOCKING THE FERREDOXIN DOMAIN ON THE REST OF THE PROTEIN
METHOD As the prediction was built in two fragments, the two fragments
METHOD (N-terminal Ferredoxin and C-Terminal oxidoreductase) were 
METHOD docked together using the algorith of Norel and Honig. An extra
METHOD contraint was set to ensure that the C-Alphas of the last residue
METHOD in the N-terminal domain and the first residue in the C-terminal 
METHOD domain are between 2-5 Angstroms from eachother
METHOD 
METHOD MODEL 1 is the docked protein

METHOD MODEL 2: is the two separate fragments before docking.
