REMARK Comparative Modeling 
METHOD The FASTA and PSI-BLAST identified that the first 100 residues of the target 
METHOD is homologus to 1a70.pdb which shares 26.5% sequence identity. The rest of the 
METHOD residues of the target 119 is homologus to template 1cqx_A.pdb which shares
METHOD 27% sequence identity.  The region that that has overlap (~residues 70-100) with
METHOD the two templates in target 119 was examined. It has reasonable sequence identity 
METHOD with each template, but not on the same residues.  The two templates only have
METHOD four identities in the entire region. The local structure of the 2 templates were
METHOD superposed and the RMS was 9.4.   The structures are very different, so we
METHOD have no way of using that overlap to join the two domains.  So - this one
METHOD will be two separate models for the two domains. The first 100 residues was modeled
METHOD using 1a70.pdb and is submitting as domain-1. The residue 101 to 338 was modeled
METHOD using 1cqx_A.pdb and is submitting as domain-2. 
METHOD The alignment was adjusted according to the 3-D structure of the templates. 
METHOD The positions of insertions and deletions were shifted to the loop part of
METHOD the templates.
METHOD A total of 2 regions were considered to be "loops" in domain-1, likely to have 
METHOD different conformation from that of 1a70. 
METHOD A total of 6 regions were considered to be "loops" in domain-4, likely to have 
METHOD different conformation from that of 1cqx_A. 
METHOD Loops were built based on database search against the PDB. Graph theory was used
METHOD to build side chains of the loop regions and to choose the main chain
METHOD conformation of the loop region.
METHOD A 100 step energy-minimization was used on both initial models built. 
METHOD In model of domain-2, 4 loops are deletions and the gap were joined automatically
METHOD after energy-minization. The conformation of these 4 loops were taken after 
METHOD comparing with the conformations built.
METHOD Side chains excepte those in the loop regions were built using SCWRL.
