METHOD The insertion-deletion at Ala190-Leu191 of the template sequence was
METHOD added since these two residues have no density in the crystal structure

METHOD We used a SCWRL-MODELLER-SCWRL procedure to produce the model
METHOD from the alignment. First, SCWRL was used to place sidechains
METHOD onto the backbone from the alignment, without modeling loops,
METHOD keeping sidechain conformations of non-mutated residues,
METHOD and using SCWRL to build all mutated sidechains.
METHOD
METHOD Then the "loops" routine of MODELLER5 (kindly provided 
METHOD by Andrej Sali) was used to build in loops in insertion-deletion
METHOD regions of the alignment. For each insertion to be built,
METHOD we allowed MODELLER5 to move 2 residues on either side
METHOD of the insertion. I.e., for a 2 residue insertion, MODELLER5
METHOD was allowed to move 6 residues in total. For a deletion
METHOD from the parent structure, we allowed two residues before
METHOD the deletion and two residues after, for 4 residues total
METHOD allowed to move. E.g., for a deletion at residues 29-30
METHOD of the target, residues 28-31 were allowed to move. The
METHOD highest level of refinement was used, "refine1". 
METHOD All atoms except the loops being modeled were frozen at their initial
METHOD coordinates (from the first SCWRL model).

METHOD After MODELLER5 was finished, SCWRL was used to rebuild the
METHOD sidechains of the MODELLER5 model, again keeping conserved
METHOD sidechains in their x-ray positions.
