REMARK Comparative Modeling 
METHOD The FASTA and PSI-BLAST identified that the target is homologus to several 3-D 
METHOD structures of bacterial tryptophan synthase. Some are wild types, some are mutants and 
METHOD some are transition state structures. They all shares 35.7% sequence identity with 
METHOD the target. 1bks, the structure of the wide type  was chosen to build the model.
METHOD The alignment was adjusted according to the 3-D structure of the templates. 
METHOD The positions of insertions and deletions were shifted to the loop part of
METHOD the templates.
METHOD A total of 3 regions were considered to be "loops" likely to have 
METHOD different conformation from that of 1bks. Two loops are one deletion only. The 
METHOD third loop is a big loop. Several potential templates do not have the conformation 
METHOD for it because it is "disordered". No attempt was made to build this big loop. 
METHOD The other 2 small Loops were built based on database search against the PDB. 
METHOD Graph theory was used to build side chains of the loop regions and to choose
METHOD the main chain conformation of the loop region.
METHOD A 100 step energy-minimization was used on the initial model built. 
METHOD the small deletion gaps were joined automatically after energy-minization. The 
METHOD conformation after the energy minimization of the 2 loops was compared to the best 
METHOD results of the loop building using Graph Theory. One loop had exactly the same 
METHOD conformation. The main chains of the other loop were slightly different. The 
METHOD conformation of the energy minimizationed loop was taken because the omegas are 
METHOD slightly  better.
METHOD Side chains of the loop regions and residue 76 were built using Graph Theory. The 
METHOD rest were built using SCWRL.
