METHOD    3D structural model was build with 3BLG, 1BSOA, 1CJ5A, 1BST, and 2BLG as template structures which
METHOD     differ not in sequence but in structure which was resolved at different pH-values.
METHOD    From the additional information coming along with the T0123 target, one could extract that the 
METHOD     crystallization was carried out at pH 3.2 indicating a closed conformation of the loop between residues
METHOD     85 and 90.
METHOD    Also, from the respective publication of Qin et al. in Biochemistry (see reference below), one could
METHOD     conclude that pig beta-lactoglobulin is most likely monomeric.
METHOD    From PredictProtein, the suggested template structures concerning the sequence identity to T0123 were
METHOD     1B0O, 1QAB, 1MUP, 1AQB, 1FEN, and 1WDC. Therefore, secondary structure prediction was discarded
METHOD     from the further procedure, since there is no correlation at all between the SwissModel template 
METHOD     selection and the PP suggestions (as suggested by B. Rost in his PP report).
METHOD    The resulting structure alignment generated by SwissModel was manually corrected at the C-terminus by
METHOD     shifting residues P151, A152, and Q153 two positions downstream placing the two residue gap in the
METHOD     alignment (of the target sequence with the template structure sequences) between L150 and P151.
METHOD    A loop was build using L150 and C158 as anchor points scanning the SPDBViewer loop database. 
METHOD    Energies of all found loops were calculated using the Gromos FF by van Gunsteren and coworkers.
METHOD    The lowest energy loop was selected originating from 4GCR with 1.47 A resolution, sequence pattern
METHOD     ITDDCPS. The respective energy was calculated to 3542.2 kJ.
METHOD    The following residues were found to clash either with other side chains or the T0123 backbone:
METHOD     P5, K35, S37, K40, R61, Q91, F93, L94, H102, L105, L126, V128, D130, I132, R133, P146, P151, and E155.
METHOD    The side chains of the model structure were then energetically minimized using the Simulated Annealing 
METHOD     algorithm implemented into the SwissPDBViewer. The following parameters were actually chosen:
METHOD      heating: 20 steps, initial T: 1000 K, final T: 1000 K
METHOD      annealing: 200 steps, initial T: 1000 K, final T: 300 K
METHOD      equilibration: 100 steps, initial T: 300 K, final T: 300 K
METHOD      random seed: 0.000
METHOD    After applying SA to the model structure, the side chains of residues H102, L105, and R159 were modified
METHOD     manually, since they still repulsively interacted with their environment.
METHOD    From the resulting model, the following characteristics could be extracted coinciding with literature 
METHOD     data by Qin and coworkers:
METHOD      1. the structure must be in closed conformation, since crystalization was carried out in acidic milieu.
METHOD      2. disulfide bonds occur between C66 and C158 with Ca-Ca distance of 6.04 A (as compared to 5.91 A from
METHOD         literature) and C106 and C119 with Ca-Ca distance of 3.90 A (as compared to 3.83 A), respectively.
METHOD      3. a salt bridge is possible between V1 and E108
METHOD      4. the putative substrate binding site consists of L10, T12,V15, A41 ,V43, L46, L54, I56, L58, L71, A73,
METHOD         A80, F82, I84, L92, L94, L103, L105, M107 differing in 6 positions from bovine beta-lactoglobulin but
METHOD         not in the four highly conserved positions among lipocalins (L10, L54, L58, F82).
METHOD      5. in the closed conformation, an h-bond is likely to occur between OE2 of E89 which is the key residue
METHOD         in loop movement, and O of S116.
