METHOD The dimer (chains A and B) were modeled and used in defining

METHOD We used a SCWRL-MODELLER-SCWRL procedure to produce the model
METHOD from the alignment. First, SCWRL was used to place sidechains
METHOD onto the backbone from the alignment, without modeling loops,
METHOD keeping sidechain conformations of non-mutated residues,
METHOD and using SCWRL to build all mutated sidechains.

METHOD Then the "loops" routine of MODELLER5 (kindly provided by
METHOD Andrej Sali) was used to model an insertion of 2 residues and
METHOD a deletion of one residue.  
METHOD The highest level of refinement was used, "refine1". All atoms
METHOD except the loops being modeled were frozen at their initial
METHOD coordinates (from the first SCWRL model).

METHOD After MODELLER5 was finished, SCWRL was used to rebuild the
METHOD sidechains of the MODELLER5 dimer model, again keeping conserved
METHOD sidechains in their x-ray positions.  All the loop residues
METHOD modified by MODELLER were rebuilt with SCWRL.  Some conserved
METHOD residues that were flagged by ProCheck as having problematic chi1
METHOD rotamers were rebuilt with SCWRL.
