METHOD HHpred1 (http://hhpred.tuebingen.mpg.de)
METHOD Homology-based, single-template structure and 
METHOD function prediction by HMM-HMM comparison and 2ndary structure scoring
METHOD 1. HHpred builds a multiple alignment from the target sequence with 
METHOD PSI-BLAST (up to 8 rounds with E-value threshold 1E-3). PSIPRED 
METHOD (D. Jones) is used for secondary structure prediction. 
METHOD 2. The alignment is converted to an HMM and compared with a database 
METHOD of HMMs derived from representative sequences in the PDB. 
METHOD (70% maximum sequence identity, updated weekly). 
METHOD 3. The alignment for the best match is submitted to MODELLER (A. Sali 
METHOD et al.) to generate a homology model.
